I built a telecine to capture my super 8, standard 8 and 9.5mm films but which side should the film go through for capturing? Emulsion (matte) side face the camera or the other way?

Emulsion should face the imager. This is normal projection orientation for camera-original films (B-wind) such as 8mm, Super-8, 9.5mm and 16mm home movies. These collections will sometimes include A-wind duplicates which were contact printed emulsion-to-emulsion and those will have emulsion away from the lens/imager in projection orientation, but will benefit somewhat from re-orienting during scanning. Those contact dupes will compare poorly to camera-originals no matter what you do, but every little bit helps.
